Ok I think I have it figured out but I also messed something up. I'll try to post a tutorial for how to do controls for a specific game, if there isn't one already.
In the meantime, I messed something up where with one of the games I was messing with I no longer have access to my hotkey. I also no longer have access to mames config menu (pressing tab while in a game).
The hotkey and the mame config menu all work in other games.
So what did I do and how do I fix this?
When I load the problem rom there isn't any indication that a configuration file was loaded or overridden. So how can I delete any config files that might have been created for this game?
@paradadf thank you. Just to let people know, there are issues with Wii Classic Controller + wiimote if we leave ´default’. During SNES game, the Wii Classic controller is not working whereas some buttons on the linked wiimote do work. Anyway you can fix it by giving it an order (as described in my first post)
I solved used Sixasis Pairing tool from Windows, i forced my "problematic" Shanwan to connect to Raspberry BT address.
Now i have the problem that all 2 shanwan copies are detected as "Playstation 3 original" , but i selected Shanwan drivers from configuration and i read that supports "original and shanwan" , so at the moment i cannot see any issue with this.
Recalbox is free and support is not expected to be given quickly, i just ask if somebody can shed light about where BT pairing informations are stored, why Shanwan copies are detected as Ps3 original and so on.
In the FAQ, in the tutorial we can add Sixasis Pairing tool way for problematic controller, i can give my availability to improve the community experience.
I also had other issues with Ps3 ORIGINAL pad (that now i use only with Android phone), this device often pressed buttons, never really pressed! Led often stay OFF, but pad was working (with ghost pressing issue).
I thought was a problem with pad, but with Android works like a charm, maybe if reoccurs with Shanwan units i should open another thread.
I didn't quite manage to fix the issue, but at least to overcome it. Let me explain: originally, I downloaded the Recalbox OS v4.1.0 from https://github.com/recalbox/recalbox-os/releases/tag/4.1.0 This version has the issue with not being able to save the settings. This version is installed by simply copying a bunch of files to the SD card and letting the RPi boot.
But then, I discovered the version 17.12.02 of Recalbox, that I downloaded from https://archive.recalbox.com This is an image (img.xz) file, that I installed using the Etcher software (as mentioned on the download page) on the SD card. This version of Recalbox seems to do the trick and I was able to enter several settings that were still set after rebooting the RPi.
I hope, this helps everyone with the same problem.

L'ajout de nouveaux cores, dont le mednafen psx est prévu. Mais nous avons d'autres chantiers "techniques" à terminer avant de nous lancer la dedans.
Aucun pb sur les autres systèmes. Pas d’instabilité des fps. Et pour le coup l’input lag sur patapon sur ppsspp à deja été relevé sur d’autres systèmes (android notamment). Si ça se trouve il n’y a rien à faire et le problème est le manque de puissance du rpi 3. Dans tous les cas si quelqu’un a réussi à optimiser les settings pour réduire cet effet je suis preneur.
Hi well didn't receive a reply, but worked it out by myself, pretty obvoius really. For any newbie who has the same question and comes here looking for an answer:
In Network settings: Enable Wifi: ON, Wifi SSID: wifi user name, Wifi Key: wifi password. Then back to Main Menu > Quit > Restart System.
