Problème réglé, pour ceux qui rencontreraient également ce petit soucis, allez donc dans /recalbox/share/system/configs/mupen64/input.xml

Supprimez le fichier "input.xml"

Xbox 360 Controller laufen perfekt, da hab ich auch einen dran, da brauchst auch nur den Wireless Adapter dazu. Aber das kann ich bestätigen, die funktionieren.

If you're stuck from startup, try hooking up a USB keyboard and navigating to menu->controller settings->configure a controller. Then you may be able to push a button on your gamepad, initializing the configuration process. While you're in this screen, you can also try cycling through your inputs for "Input p1" to see what appears. If nothing is there other than "default", then the pads really aren't getting detected.

Also wired or wireless? If wireless, try checking to see if the wireless dongle actually works by testing it on your PC or another system. Try connecting using different USB ports on your system also, as sometimes these can go bad.

These are basic suggestions, so apologies if you've already tried this stuff. Without more details though, no one can really know what you have or haven't tried.

Minor addition to this
Once you go through the normal pairing process you need to make a change so that the controller reconnects.

the correct way to do this is to edit /recalbox/share/system/recalbox.cfg and change the follow line(s)

Firstly you must change

controllers.bluetooth.ertm=0

to

controllers.bluetooth.ertm=1

you may also need to change this

controllers.ps3.enabled=1

to this

controllers.ps3.enabled=0

This has been tested with a the official Wii U Pro controller and works flawlessly. I can not attest to how it works with the aftermarket version.
