I use a momentary switch...but this worked! It corrected the LED issue and the momentary switch still functions correctly.
Which pins did you connect your fan to? Thanks!

@azvarel you can also use pin 1 and 9 for the fan. I found that if you use one of the 5V Pins the fan is too loud, 3V is way quieter and it's still cooling nicely.

When you connect the fan there, does it turn on/off when you use the power button...or does the fan stay running constantly, until you pull the power cord out? Thanks again!

It stays on even with the rpi in standby, so I put a key behind the SNES to turn it off.
