In case anyone reads this, this is my update.
So what I ended up doing, worked for me. I ended up making individual configs per emulator. What I found was in every config, the default mappings for keyboard controls, as well as recent gamepad configs were embedded in the config, due to the way the previous single config setup did things. I deleted all button mappings except for the keyboard controls, as well mappings for hotkeys. Then I created an autoconfig per controller, adding the hotkey assignments in that config. This made issues I had previously using my arcade controller, which has fewer buttons, null...as now I can set up my own hotkey config that makes sense for that controller.
This also fixed the emulator deciding which controller it wanted as first player, because it doesnt matter, if I wanted to pick another controller as p1, it will autoremap appropriately.

My only real hurdle was how to name the config file, to work with each emulator. I had to guesse and that took a while, as some like the different mame/libretro cores need different name configs.
Now when someone plugs in a new controller that the system doesn't know, I just set it up, and save autoconfig.

@reroshaggy I still think that you're trying to make things way too much complicated, but that's your problem afterall 😉

      Regarding your questions :

is there an option to have a controller config, specific to my controller(s) that I can set up with mappings?

      I'm not sure I understand

How does the emulator knkw which controller to allow hotkey button usage

Easy : only P1 HK is configured. And for all emulators but N64, we can decide the controllers order

@grgohr I could kiss you! So I initially opened all .xml from directory into firefox, only one came up broken. I deleted that one and tried again, still froze. I then opened every xml in N++, went to ENCODING | Convert to ansi, then convert to UTF-8 (not bom). Then saved the xml. All is good, you saved my library. There should be a forum faq with these steps for Windows users. If I missed it sorry. Did find plenty if people with similar issues on github and other sources after here.

So opened a log file (recalbox.log) in notepad++ and scanning through I found entries for 2 of the games I've tried. It starts /recalbox/share/roms/gba/castlevaniayadayada.zip (I'm typing this out so title paraphrased) It then says searching for game_hdmi_mode Powering on HDMI with explicit settings (CEA mode 4) Didn't read whole file: /sys/devices/system/cpu/present The next line says same for /cpu/possible Followed by a line of "null"   I hope this helps someone figure out what's happening. Its the only area in this log that indicates any sort of error sounding message.
