What Files did you have "outside" the Folder and why ?
The Game-Roms ?

If you have the Game-Roms outside the Folders Recalbox creates they wouldn't be recognized hence they didn't show up in Recalbox and you didnt can play the Games.

It is not recommended, although theoretically it is possible. There is a small risk of corrupting all files, and you should ideally avoid this risk.

If you want to ignore this, it should theoretically work for what you want, though it's not recommended.
