No matter what I do (change theme, remove or add favorite games, disable wi-fi, etc), everytime I start up the system, those changes are erased, nothing is saved. Also, everytime I boot up, it always asks to configure my joystick. Any idea why it's doing this?

@maximus37 probably you didn‘t wait long enough on the first boot for the share partition to be properly created and mounted as rw. Do a clean installation with etcher and wait as long as needed until it finish booting into ES.

Thanks for the info! I've noticed something. I have my games and themes stored on an external USB stick so everything is not saving to the stick but when I remove it and run off the MicroSD card it works fine.

@maximus37 reformat your stick to EXFAT, FAT32, EXT4 or NTFS. I'm not sure which one is better, probably exfat for high capacity sticks, and ntfs might be the slowest.
