Keeping retroarch settings

I've decided I like having a GBA overlay for my GBA games because otherwise the picture seems just waaay too big on my TV. Problem is, if I quite Recalbox and then come back to it another time, my overlay is gone unless I set it up again. I thought selecting "Save New Config" would do the trick but it hasn't. I'd quite like to try some shaders in future too but I'm expecting to have the same issue. Now, I don't want the GBA overlay to show up on any other emulator, but can anyone advise me on what I should be doing to ensure that my settings remain each time I load up a specific emulator?
