If you have a keyboard you can try this :

Before the fight with the boss open the RetroArch Main menu, then:

Settings => Input =>

-Port 1 Binds => Device index. Set it to disable. When you did this, the gamepad will stop responding in the RetroArch, so you have to use the keyboard.

-Port 2 BInds => Device index. Select your gamepad.

Close RetroArch (without saving the settings) and enjoy.
