Zero lag controllers on bartop only working on the menu

Got the latest version running and the two controllers fully configured on emulation station, can navigate the stuff in the menu and launch the games no problem but regardless of the platform none of the games respond to the zero lag controllers, I have to use an external keyboard to exit out of it using the Esc key.
What could cause the controller configuration to not carry over to retroarch?
Also can't open (dunno how) the retroarch menu, don't know if I have to configure from there or doing it from emulationstation should be enough.
